Yeah I read your first post saying it was ok until the update, to my knowledge Align haven't switched the gyro gain operating channels around, so the first thing that popped into my head was the controlling channel being wrong.
A rebind won't hurt, there has been occasions where this fixes problems.

James_sk is correct, in DIR mode moving the model won't make any difference. However you are also correct in that the 3GX does enter a sort of calibration mode while in DIR, actually to be more precise it does this when you press the button for the first time to advance to A.Lim(?).
The requirement and should probably be added to your advice above to someone else is to enter DIR mode, then centre all the controls/sticks, before then pressing the 3GX set button to advance to the next step. As it is this first press that teaches the 3GX the model & transmitters set neutral positions and stores the chosen swash plate type setting, eg. mCCPm or eCCPM.
Ideally you need to enter DIR mode, centre the sticks and press the rubber button to store the neutral points and away you go. If the remaining DIR options have been set, A.Lim, A.Rev, E.Lim, E.Rev, then you can just press the button to skip over these. But for the few seconds it takes to go through these again, I think it's worth doing to avoid potential problems.
