For the first 10 or so flights, go easy on them with sport flying and just using half of their capacity.

if you have a charger with discharge functionality, why not cycle them once or twice at 1C or less.

The charger I have when doing a discharge will take it down to 9v (3s pack) and I can't adjust this value.

Will taking them down to storage suffice?

I run Turnigy 5000 6s 40c packs on my 550e, I run in for about 6 flights not doing anything to hard and then set the timer for 6 minutes which is fine. I always charge at 1c never more and the packs last for ages.

                  1c is 1 x the mah capacity

                  So 1c of a 6s 5000 pack would be 5a

What does running in achieve? Is it something to do with gradually increasing the mobility of the ions? Is it superstition or fact based with some theory behind it?

Warming up a lipo before use is a good idea, getting it too hot isn't.
