Do i have to re-go through the set up if i put a new rx/tx system in (3g set up not tx set!)

Yes, it is advised to go through the DIR mode setup again if you change the Tx/Rx setup.
You could find your transmitter pots are calibrated differently on the new set and so the 3G/GX would still remember it's previous neutral positions. Before moving on from the first led on the 3G/GX the manual gets you to leave the throttle/collective stick at mid-stick, this is to teach the 3G/GX it's neutral positions.
